Witnesses told how he was struck at Liverpool's Echo Arena after shaking hands with fans.
The missile appeared at first to be a half full plastic glass.
But around 25 minutes after the singer left the stage, a member of the crew announced he had been hit on the head by what was described as a bottle.
He said the concert would not continue.
The attack happened after Morrissey opened with This Charming Man and was in the middle of the song Black Cloud.
The incident comes two weeks after Morrissey collapsed on stage with breathing difficulties during a gig in Swindon.
Fans at the Liverpool concert bombarded the social networking site Twitter with tweets about the drama.
Many expressed sympathy with the 50-year-old star but others were angered at his refusal to return to the stage.
An Echo Arena spokeman told the Liverpool Daily Post: "We are reviewing CCTV evidence to ascertain exactly what happened.
"We have a strict policy of no glasses being allowed in the arena and we also decant all drink from bottles into plastic glasses at events of this kind."
The announcement Morrissey would not be returning onto stage was greeted by boos from the packed arena.
One fan said: "This is a disgrace. Why does one person have to spoil it for everyone?
"It looked like a plastic glass but you couldn't really tell. It appeared to hit Morrissey square on the head."




Yusuf Islam, the artist formerly known as Cat Stevens, is strolling back onto the stage after a break of 33 years.
